haha cool, the chords to the second guitar part i kindve get, the second guitar part starts on an f# like the chord which makes it in key, but how do you know when the rest of the notes in the second guitar part are played in key, is it because its in the same scale as f# is in? sorry if you dont get what im saying, and nice lesson

I'm not sure if this will help with any confusion, but I noticed there is an error in the diagram of notes. On the D string, the 3rd fret is labeled as an E# and the 4th is an F. These notes produce the same tone, which is known as enharmonic. That being said, the D string should read, when starting with the first fret:

D#, E, F, F#, G, G#, A, A#, B, C, C#, D

Hold your guitar neck up to it with the strings facing you, then imagine that the indentation between each line of notes is as wide as your frets. Get it now?

is an F#, move this chord shape down 1 fret for G and so on...
